The Department of Medical Biochemistry and Microbiology (IMBIM) at Uppsala University is a broad international environment for research and teaching. Project Summary The research groups that the candidate will join focus on mechanisms of plasmid copy number variation in bacteria, with a strong emphasis on infection biology and the evolution of antibiotic resistance. Plasmids play a central role in the spread of antimicrobial resistance between different bacterial species and environments. The project aims to determine how variations in plasmid copy number affect resistance development and horizontal gene transfer. To achieve these goals, the successful candidate will have access to a large collection of genetically well-characterized microorganisms, advanced methods, and an interactive and stimulating work environment. Duties The primary responsibility of a doctoral student is to pursue doctoral training, which includes both participation in research projects and doctoral training courses. Work duties may also include teaching and other departmental work, but no more than 20% of working time. Qualification Requirements To be eligible for doctoral education, you must have completed a degree at advanced level with a focus on genetics, microbiology, evolutionary biology, or a related field, or completed at least 240 higher education credits, of which at least 60 higher education credits at advanced level including an independent project of at least 15 higher education credits, or acquired equivalent knowledge in some other way. We are looking for a candidate with laboratory experience in cell and molecular biology and microbiology. Experience in bacterial genetics is a requirement. Excellent oral and written communication skills in English are required. The candidate's personal qualities such as collaboration and communication skills, as well as analytical ability, will be considered. Department of Plant Production Ecology Doctoral Field: Biology with specialization in Ecology. Description of the PhD Project: Crop production faces increasingly significant challenges due to multiple interacting stress factors, including drought, heat, limited nutrient availability, weeds, pests, and diseases. Genetic diversity in crops can strengthen resilience under such conditions, but how this resilience is expressed depends heavily on environment, cultivation techniques, and management. Cultivation methods using cover crops or undersown intercropping can contribute to sustainability by providing valuable ecosystem services such as regulation of weeds, pests, and diseases, nitrogen fixation, and preservation of soil health and fertility. However, there is still limited knowledge about how genetic diversity in crops and cover crops or undersown intercropping interact to reduce the effects of multiple stress factors, which represents an important knowledge gap that this project aims to fill. The project will investigate how different cultivation methods affect the resilience of main crops, particularly wheat and peas, against multiple stress factors. You will study how different cultivation methods affect the response of various varieties or genotypes under varying growing conditions, with particular focus on the interaction between variety/genotype, environment, and cultivation method. The goal is to increase understanding of how cultivation methods affect different crop genotypes' resilience to multiple stress factors and to identify promising combinations of varieties/genotypes and cultivation methods that can contribute to stable yields and good productivity under low-input growing conditions. Field experiments will be conducted comparing different cultivation methods. Field measurements will include crop development, phenology, yield, and quality characteristics, as well as documentation of a broad spectrum of abiotic and biotic stress factors such as drought, heat stress, nutrient deficiency, and occurrence of weeds, pests, and plant diseases. Surveys of biological diversity, microbiome analyses, and environmental observations will provide additional evidence for assessing the effects of different cultivation methods and for evaluating crop performance. As a PhD student in this project, you will gain broad research experience in conducting field experiments, data processing, statistical analysis, scientific writing, and communication of research results. You will work in close collaboration with researchers at SLU and within a European research consortium. This collaboration provides excellent opportunities to develop your scientific expertise, build an international research network, and contribute to research across national and disciplinary boundaries. Yant Lab develops computational and genomic methods to understand evolution, adaptation, genome dynamics, and whole-genome duplication across diverse plant systems (see https://www.yantlab.net/). The project is funded by Formas and aims to contribute to the restoration of European ash (Fraxinus excelsior), which is threatened by ash dieback disease. The successful candidate will contribute to developing the first Swedish-focused European ash pangenome by integrating long-read genome assemblies with population-based whole-genome sequencing to understand the genetic basis for disease resistance and local adaptation across Europe. The project combines large-scale population genomics, graph-based pangenomics, structural variant identification, genome-wide association studies (GWAS), and evolutionary genomics using modern long-read sequencing and advanced computational genomic methods. The successful candidate will work closely with collaborators at other SLU campuses, Royal Botanic Gardens, Kew, and other European research partners, and will contribute to both methodological development and new biological knowledge. The biogas process represents a valuable tool today for achieving several different societal benefits and environmental goals. Through a biogas process, it is possible to treat various waste, close nutrient cycles, and produce renewable energy and nutrient-rich fertilizer. The biogas process also represents an important tool for preparedness and self-sufficiency. The process is driven by a complex microbiological process that needs to be in balance for efficient and stable biogas production. At the Department of Molecular Sciences, research is ongoing regarding operation and optimization of the process and within process microbiology, often interconnected. The focus of the doctoral projects is as follows, with some possibility for independent direction. Biogas production from agricultural substrates with focus on operational optimization. There is currently rapid development of biogas within agriculture and there is a need for knowledge building. As a doctoral researcher in this project, you will operate various biogas processes in the laboratory with the goal of optimizing the processes, both regarding gas production and biofertilizer quality. The processes will be analyzed with chemical and microbiological analyses, with the possibility for modeling. Process Microbiology. In this project, the focus is on the microbiology in various types of biogas processes and how microorganism activity is affected by different operating conditions and is linked to the process function and stability. The work includes molecular biological methods and bioinformatics to analyze microbial communities in both laboratory-scale and full-scale biogas processes. The goal is to identify microorganisms and microbial markers that can be linked to specific operating conditions and used to predict process disturbances.
