Two PhD Positions in Biogas Process Development and Microbiology
Department for Molecular Sciences Subject area: Biology Description of the PhD projects We are seeking two PhD students in the field of biogas production, with a focus on the digestion process. The biogas process is currently an important tool for achieving multiple societal benefits and environmental goals. Through anaerobic digestion, a wide range of organic waste streams and residues can be treated while simultaneously closing nutrient cycles and producing renewable energy and nutrient-rich biofertilizers. Biogas production also contributes to increased preparedness and self-sufficiency. The biogas process is driven by complex microbial communities that must remain balanced to ensure efficient and stable biogas production. At the Department of Molecular Sciences, research is conducted both on process operation and optimization and on process microbiology, often in close integration. The PhD projects will focus on the following areas, with some opportunity for the successful candidates to influence the detailed project design. Biogas production from agricultural feedstocks – Process optimisation. Biogas production in the agricultural sector is currently expanding rapidly, creating a strong need for new knowledge and technological development. As a PhD student in this project, you will operate and evaluate different laboratory-scale biogas processes with the aim of optimising both biogas production and biofertiliser quality. The processes will be studied using chemical and microbiological analyses, and there will also be opportunities to work with process modelling. Process microbiology. This project focuses on the microbiology of different types of biogas processes and on how microbial activity is affected by different operational conditions, as well as how these changes relate to process function and stability. The work will involve molecular biological methods and bioinformatics to analyse microbial communities in both laboratory-scale and full-scale biogas processes. The aim is to identify microorganisms and microbial markers associated with specific operating conditions and to be used to predict process disturbances. Qualifications: A Master's degree in biology, microbiology, biotechnology, molecular biotechnology, bioinformatics, or a related field. Excellent knowledge of English, both written and spoken (equivalent to a passing grade in Swedish upper secondary school English B/English 6). You will further develop this research direction. The goal is to develop methods that enable faster and more reliable exploration of large design spaces in core and fuel optimization. Project Description Immunotherapy has become a life-saving option for patients with advanced cancer. However, only a minority of patients develop a sustained response. Many researchers are working to better understand the complexity of anti-cancer immunity and develop diagnostic methods that accurately predict treatment benefit and enable personalized cancer treatment planning. Modern AI-based methods are essential to advance this research frontier. This project is an important part of our broader initiative to develop and apply innovative, interpretable data-driven analysis methods to significantly increase our understanding of how immune cell interactions affect the cancer microenvironment. We will apply these analysis methods to high-information multimodal microscopy data and develop techniques to integrate correlated structural and molecular analysis in three-dimensional tissue space. This integration will enable improved prediction of disease progression and response to specific treatments. Duties The doctoral student will primarily focus on their own research training. Human Exposure to Emerging Environmental Contaminants via High-Resolution MS
Department of Water and Environment Doctoral Study Subject: Environmental Analysis with specialization in Environmental Chemistry Description of the Doctoral Project: This doctoral project aims to develop an analytically robust strategy to identify, measure, and interpret emerging environmental contaminants (contaminants of emerging concern, CECs) relevant to human exposure via water. The project will use existing information from pan-European monitoring campaigns stored in the NORMAN database on chemical occurrences to identify substances that may be present in water resources and contribute to human exposure. Based on this knowledge, the doctoral student will develop and validate analytical methods for selected emerging contaminants and apply these to water-related samples collected at the national or international level. The results will be interpreted using hazard, exposure, and risk indicators to support the prioritization of substances for future monitoring. Additionally, suspect screening and non-target screening will be used to identify new substances that can contribute to early warning systems for emerging chemical risks. The project includes: i) selection and prioritization of emerging environmental contaminants using European monitoring data and information on chemical properties of substances; ii) development and validation of an LC-HRMS-based targeted method for selected substances; iii) application of the method to water-related samples, such as drinking water and precipitation; iv) comparison between LC-HRMS and LC-MS/MS for selected compounds to evaluate sensitivity, linearity, precision, and suitability for monitoring; and v) interpretation of results in relation to human exposure. You will work in an international and interdisciplinary research team. The project provides access to advanced instrumentation and training in data analysis, scientific communication, and international research collaboration. Duties: We are seeking a doctoral student who wants to contribute to increased knowledge of emerging environmental contaminants in water-related exposure pathways for humans, with a particular focus on analytical method development and high-resolution mass spectrometry. To achieve this goal, you will develop and apply analytical workflows for determining selected emerging contaminants in water-related samples collected at the national or international level. The selection of substances will be based on existing knowledge and available monitoring data. A central part of the project is the use of liquid chromatography coupled to high-resolution mass spectrometry (LC-HRMS) for sensitive and reliable chemical analysis. Analysis of polar substances may require the use of specialized chromatographic columns. The project may also include comparisons between LC-HRMS and LC-MS/MS for selected substances to assess method sensitivity, linearity, precision, and suitability for monitoring. Selected samples may be analyzed using effect-directed analysis (EDA) to link chemical occurrence to biological effects. Advanced Screening & Prioritization of Emerging Contaminants in Food Chains
Department of Aquatic Sciences and Assessment Third-cycle subject area Environmental assessment, specializing in environmental chemistry. Description of the doctoral project This doctoral project aims to improve the understanding of contaminants of emerging concern in food chains by using bioaccumulation and trophic transfer as a strategy for chemical prioritization. The project will investigate how contaminants move from environmental sources into organisms and through food chains, and how these processes can be used to identify substances of relevance for ecosystems and One Health. The project will focus on one or more selected food-chain systems, depending on sample availability, collaborations and scientific relevance. The project includes i) selecting relevant food-chain systems, biological matrices and contaminants of emerging concern based on occurrence data, chemical properties, bioaccumulation potential and available samples; ii) applying target, suspect and non-target screening using LC-HRMS to identify known and previously unknown substances in selected biological matrices; iii) assessing bioaccumulation, biomagnification and trophic transfer patterns where suitable data and samples are available; iv) using environmental specimen bank samples, where available, to investigate time trends and support retrospective screening; and v) connecting measured chemical patterns to possible environmental sources. Advanced Screening of Emerging Environmental Contaminants in Food Chains

Assessing human exposure to emerging contaminants using high-resolution MS
Department of Aquatic Sciences and Assessment Third-cycle subject area Environmental assessment, specialising in environmental chemistry Description of the doctoral project This doctoral project aims to develop an analytically robust strategy to identify, measure and interpret contaminants of emerging concern relevant for water-related human exposure. The project will use existing information from pan-European monitoring campaigns stored in the NORMAN chemical occurrence database to identify substances that may occur in water resources and contribute to human exposure. Based on this evidence, the doctoral student will develop and validate analytical methodologies for selected emerging substances and apply them to water-related samples collected at national or international level. The results will be interpreted using hazard, exposure and risk indicators to support the prioritisation of substances for future monitoring. PhD Candidate – Biomethane Production from Syngas - Climate & Techno-Economic Analysis
Department of Energy and Technology Doctoral Subject: Technology Project Description: Biomethane is traditionally produced through anaerobic digestion of biodegradable biomass and plays an important role in reducing dependence on imported fossil fuels and limiting climate change. To increase biomethane production and meet growing demand in the transport and industrial sectors, there is a need to utilize raw materials that are difficult to convert biologically, such as forest residues. A promising method is biomethane production from syngas generated through thermal gasification of lignocellulose-based biomass. Integrating biomethane production from syngas with conventional anaerobic digestion offers several advantages, including increased gas flow that enables more cost-effective liquefaction of biomethane and improved heat management. Additionally, the supply of external green hydrogen, produced through water electrolysis within the framework of carbon capture and utilization (CCU), can further increase methane production and facilitate upgrading of the produced gas. Duties: We are seeking a motivated PhD candidate who wants to work on the design and evaluation of different system scenarios for biomethane production. The research will involve modeling and simulation from feedstock supply and thermal gasification to biomethane production. The system scenarios will include integration of biomethane production from syngas with conventional biogas plants based on anaerobic digestion as well as supply of external hydrogen. The objective is to evaluate energy balance, climate impact, and techno-economic performance. The candidate is expected to read and critically review scientific literature in English and to publish and present research results in scientific journals and at conferences. The PhD candidate will also participate in doctoral training courses and contribute to departmental activities. The hired person will be part of the national interdisciplinary center of excellence, Biogas Solutions Research Center (BSRC). This is done through micrometeorological field measurements and advanced atmospheric models. Job Responsibilities The position is part of a larger project focused on understanding how weather affects radar wave propagation over the Baltic Sea and its coastal zones. The studies involve processing existing data and collecting new measurement data in the coastal zone to understand the impact, particularly from atmospheric gradients of moisture and temperature, on radar wave propagation with a main focus on so-called ducts. Complementary oceanographic measurements of waves and water temperature as well as high-frequency turbulence measurements in the atmosphere will also be used to evaluate the description of the near-surface layers in coupled atmospheric models that affect radar wave propagation. Job tasks include collection of meteorological measurements using existing systems for moisture gradient measurements at the Östergarnsholm measurement station and use of new technology such as UAVs, as well as modeling of relevant meteorological coastal processes and phenomena. Qualification Requirements Eligible for doctoral education is someone who has completed a degree at advanced level within natural science with focus on meteorology or equivalent. Work Duties Research on fundamental models and methods in machine learning and their applications in medicine. We will continue our work on extracting knowledge from large-scale ECG datasets and possibly related data. The aim is to investigate the use of these models for decision support, and the position may also involve work with decision algorithms. The postdoctoral researcher will collaborate with colleagues at the Faculty of Medicine here in Uppsala and likely also with our collaborators in Brazil. Duties The position includes teaching, research, and administration. Teaching occurs at both basic and advanced levels, primarily in the medical program and master's program in public health in subjects such as health and healthcare research and scientific methodology. Teaching responsibilities also include course coordination and course administration. The duties also involve monitoring developments in the field of health and healthcare research and broader societal developments that are relevant to work at the university and within the research group. Qualification Requirements This position requires a doctoral degree in health and healthcare research or a closely related field.
