PhD Student in Evolutionary Genomics The Department of Ecology and Genetics (IEG) is part of the Evolutionary Biology Centre (EBC), a dynamic and internationally recognized center for evolutionary biological and ecological research. IEG comprises research groups working at all levels of biological organization (from molecules to ecosystems) and with several different study systems (plants, animals, fungi, bacteria). The Program for Plant Ecology and Evolution, where the doctoral position is located, houses nine research groups focusing on genomics, adaptation and speciation, as well as community ecology. Researchers have access to state-of-the-art greenhouses and climate-controlled facilities, modern molecular biology laboratories, and a high-performance computing cluster (UPPMAX). The Department works closely with the national infrastructure SciLifeLab. Brief project description: Sex ratios and the evolution of sex chromosomes Sex chromosomes are of fundamental importance in biology, but our understanding of their evolution remains limited. Genetic conflicts, such as meiotic drive affecting sex ratios, have long been linked to the rapid evolution of sex chromosomes and may thus contribute to divergence and speciation. This project studies a plant genus, willows (Salix), which are dioecious. Within Salix, a biased sex ratio favoring females is common and high turnover of sex chromosomes has been described. (More description of the project is available on Uppsala University's website, https://uu.se/jobb/) In this doctoral project, you will conduct research on some of the most fascinating questions in evolutionary biology: how sex chromosomes evolve and what determines sex ratios in natural populations. You will work with advanced methods in population genomics, bioinformatics and modeling, and, to a lesser extent, also with experiments in growth chambers and in the molecular biology laboratory. As a doctoral student, you will participate in a customized course program that supports your scientific and academic development and strengthens your teaching skills. Qualification Requirements Eligible for doctoral level education is someone who has completed a degree at the advanced level in biology with specialization in evolutionary biology, population genetics/genomics, bioinformatics or a related field. At least a smaller part of the doctoral project will include molecular laboratory work and experiments with plants (willow species). We are now seeking a highly motivated person for a doctoral student position who will work within the Node with a focus on the pest insect bean bruchid in faba beans. Attacks by bean bruchids currently present an obstacle to developing cultivation and markets for faba beans for human consumption. As part of doctoral education, both research studies and courses are included. PhD Student in Agrarian History

Department of Urban and Rural Development Doctoral Subject: Agrarian History Description of the PhD Project: A key question in historical research is how people in pre-industrial societies gained access to food. During the early modern period, the majority of all food in Europe consisted of grain, transformed into bread, beer, and porridge. This was the most important human energy source, and the vast majority of Europe's population therefore worked to produce, transport, and process grain. PhD Student in Chemistry with a Focus on Enzymatic Modification of Hemicellulose

Department of Molecular Sciences Doctoral Program: Chemistry Description of the doctoral project: Would you like to work on a project aimed at replacing fossil sources with forest raw materials for the production of biomaterials? Are you interested in exploring molecular interactions at the atomic level using advanced analytical instruments? Would you like to work with a whole group of researchers who share these interests? If so, this doctoral position might be for you. The overall goal of this doctoral project is to enzymatically modify glycans from hemicellulose to produce bio-based crosslinkers for applications in adhesives, hydrogels, and other crosslinked materials. Many materials we consider bio-based, such as fiberboard, hydrogels, and stabilizers from non-fossil polymers, are still dependent on crosslinkers of fossil origin that are often highly hazardous chemicals. Fiberboard for furniture, construction, and insulation typically contains approximately 9% adhesive made of urea-formaldehyde. Formaldehyde is classified as a known human carcinogen, and its emissions from fiberboard are a major problem. Oxidative enzymes will be used on hemicellulose substrates, such as xyloglucans and glucomannans, to obtain aldehyde and ketone functions on sugar rings in parallel with partial degradation into oligosaccharides. The expected result is a collection of non-toxic, bio-based crosslinkers that could potentially replace formaldehyde and similar fossil-based crosslinkers. Job responsibilities: You will be part of a research group conducting research in organic chemistry and biotechnology with a focus on structural analysis of enzymes and carbohydrate substrates using NMR spectroscopy, as well as development of new methods for studying protein-carbohydrate interactions using NMR spectroscopy. The project includes extensive laboratory work and will be carried out with an advanced level of characterization using NMR spectroscopy and mass spectrometry to draw conclusions about the structural composition of the crosslinkers and crosslinked materials. To achieve these goals while ensuring a productive and enriching environment, the project includes mentoring in organic chemistry, enzymology, and wood technology. The position also includes teaching up to 20% of the time. Qualifications: Basic eligibility is held by those who have obtained a degree at the advanced level, completed course requirements of at least 240 credits, of which at least 60 credits at the advanced level, or who in other ways within or outside the country have acquired essentially equivalent knowledge (the Higher Education Ordinance, ch. 7 § 39). PhD in Chemistry with Focus on Enzymatic Modification of Hemicellulose

Department of Molecular Sciences Third-cycle subject area: Chemistry Description of the doctoral project Do you want to work on a project aimed at replacing fossil sources with forest raw materials for the production of biomaterials? Are you interested in exploring molecular interactions at the atomic level using advanced analytical instruments? Do you want to work with a team of researchers who share these interests? If so, this could be the PhD position for you. The overall goal of this PhD project is to enzymatically modify glycans from hemicellulose to produce bio-based crosslinkers for applications in adhesives, hydrogels, and other crosslinked materials. However, many materials we consider bio-based, such as wood fiberboards, hydrogels, and stabilizers from non-fossil polymers, still rely on crosslinkers of fossil origin that are often highly toxic chemicals. Fiberboards used in furniture, construction, and insulation typically contain approximately 9% glue consisting of urea formaldehyde. Formaldehyde is classified as a known human carcinogen, and its emissions from fiberboards are a major concern. Oxidative enzymes will be applied to hemicellulose substrates, such as xyloglucan and glucomannan, to generate aldehyde and ketone functions on the sugar ring in parallel with partial degradation to oligosaccharides. The expected outcome is a collection of non-toxic, bio-based crosslinkers that can potentially replace formaldehyde and similar fossil-based crosslinkers. About the position You will join a research group conducting research in organic chemistry and biotechnology with a focus on structural analysis of enzymes and carbohydrate substrates using NMR spectroscopy, as well as developing new methods for studying interactions between proteins and carbohydrates using NMR spectroscopy. The project involves extensive laboratory work and will utilize advanced characterization techniques including NMR spectroscopy and mass spectrometry to determine the structural composition of the crosslinkers and crosslinked materials. To achieve these goals while maintaining a productive and enriching environment, the project includes supervision in organic chemistry, enzymology, and wood technology. We are looking for a PhD student who wants to conduct world-class research on glioblastoma: a brain tumor whose mortality is not driven by spread to other organs, but by its ability to continuously change biological character and invade brain tissue. The research group is led by Professor Sven Nelander at IGP Uppsala University. We work at the intersection of AI/machine learning, systems biology and experimental neuro-oncology. Over more than a decade, our group has built up unique resources: a biobank with over 100 patient-derived glioblastoma cells (distributed to 54 laboratories in 17 countries), large-scale Perturb-seq data, self-developed CRISPR reporter tools, and a prototype system for multimodal AI. The group is part of the national strategic research center CNSx3 and has links to UUniFI's AI institute. A unique setting for cutting-edge research with genuine interdisciplinary character. The project is funded by the Swedish Research Council, the Cancer Society, KAW and SSF. Responsibilities The fundamental problem we want to solve is to understand how cells in a brain tumor choose to change character — and how we can use that knowledge to actively direct them toward more treatment-sensitive states. We call this state steering. Unlike conventional cancer therapy, which aims to kill tumor cells with broad-acting therapies, state steering aims to reprogram them. Through reprogramming, a range of effects are achieved, such as reduced invasion, increased sensitivity to radiation, or senescence. You will work with two main types of data collected as part of the strategic research center CNS×3: large-scale intervention experiments, where we systematically map how genetic and pharmacological perturbations affect tumor cell plasticity, and image-based tracking data, where individual tumor cells are monitored in real time as they migrate through brain tissue. The goal is to build AI models that combine these data sources and can predict how a given treatment affects tumor behavior and outcomes. Existing tools such as hidden Markov models (HMM), which are used to analyze individual cell movements in image data, are special cases of this framework. The new contribution, rewire-seq, is a more general and data-scalable version that combines large-scale intervention experiments with image-based cell tracking to provide a coherent picture of tumor dynamics. A key component of the project is cyclic experimentation: the model's predictions directly guide the choice of the next experiment, and results are fed back into the model — a process that makes the research progressively more precise. You will work closely with experimental colleagues in a team-based environment and together transform biological questions into computational solutions with clinical relevance. Work Tasks Your research will focus on how marine observation and monitoring data can be integrated to support national and international environmental reporting, with particular emphasis on the EU and, for example, the Marine Strategy Framework Directive (MSFD). The work includes mapping and analysis of scientific literature, marine observation systems, monitoring programs, and international frameworks such as Global Ocean Observing Systems Essential Ocean Variables (EOVs). Your research will explore how different types of observation variables can be combined to better understand the ocean's condition, changes, and resilience from a social-ecological perspective. You will also contribute to the development of a support tool for integrated ocean observations that will help researchers, authorities, and other stakeholders identify which variables need to be observed for different knowledge and reporting needs. Responsibilities The PhD student will develop and apply X-ray spectroscopic techniques in the soft and hard X-ray ranges at synchrotrons and X-ray free-electron lasers. In close collaboration with theory groups, the goal is to study the valence electron structure of transition metal complexes to better understand their functionality in areas such as light uptake and bond activation. The PhD student will be responsible for developing new spectroscopy infrastructure and for the design, execution, and analysis of experiments aimed at understanding how charge distributions in transition metal complexes determine their reactivity toward specific molecular transformations. Additional responsibilities for the PhD student include writing scientific manuscripts, presenting research results at internal meetings and international conferences, and actively participating in collaborations with other experimental and theoretical groups. 2 Doctoral Researchers in Biogas Processes and Process Microbiology

Department of Molecular Sciences Doctoral Research Field: Biology Description of Doctoral Research Projects: We are seeking two doctoral researchers in the field of biogas production, with a focus on process. The biogas process represents a valuable tool today for achieving several different societal benefits and environmental goals. Through a biogas process, it is possible to treat various waste, close nutrient cycles, and produce renewable energy and nutrient-rich fertilizer. The biogas process also represents an important tool for preparedness and self-sufficiency. The process is driven by a complex microbiological process that needs to be in balance for efficient and stable biogas production. At the Department of Molecular Sciences, research is ongoing regarding operation and optimization of the process and within process microbiology, often interconnected. The focus of the doctoral projects is as follows, with some possibility for independent direction. Biogas production from agricultural substrates with focus on operational optimization. There is currently rapid development of biogas within agriculture and there is a need for knowledge building. As a doctoral researcher in this project, you will operate various biogas processes in the laboratory with the goal of optimizing the processes, both regarding gas production and biofertilizer quality. The processes will be analyzed with chemical and microbiological analyses, with the possibility for modeling. Process Microbiology. In this project, the focus is on the microbiology in various types of biogas processes and how microorganism activity is affected by different operating conditions and is linked to the process function and stability. The work includes molecular biological methods and bioinformatics to analyze microbial communities in both laboratory-scale and full-scale biogas processes. The goal is to identify microorganisms and microbial markers that can be linked to specific operating conditions and used to predict process disturbances.
