PhD Student in Evolutionary Genomics The Department of Ecology and Genetics (IEG) is part of the Evolutionary Biology Centre (EBC), a dynamic and internationally recognized center for evolutionary biological and ecological research. IEG comprises research groups working at all levels of biological organization (from molecules to ecosystems) and with several different study systems (plants, animals, fungi, bacteria). The Program for Plant Ecology and Evolution, where the doctoral position is located, houses nine research groups focusing on genomics, adaptation and speciation, as well as community ecology. Researchers have access to state-of-the-art greenhouses and climate-controlled facilities, modern molecular biology laboratories, and a high-performance computing cluster (UPPMAX). The Department works closely with the national infrastructure SciLifeLab. Brief project description: Sex ratios and the evolution of sex chromosomes Sex chromosomes are of fundamental importance in biology, but our understanding of their evolution remains limited. Genetic conflicts, such as meiotic drive affecting sex ratios, have long been linked to the rapid evolution of sex chromosomes and may thus contribute to divergence and speciation. This project studies a plant genus, willows (Salix), which are dioecious. Within Salix, a biased sex ratio favoring females is common and high turnover of sex chromosomes has been described. (More description of the project is available on Uppsala University's website, https://uu.se/jobb/) In this doctoral project, you will conduct research on some of the most fascinating questions in evolutionary biology: how sex chromosomes evolve and what determines sex ratios in natural populations. You will work with advanced methods in population genomics, bioinformatics and modeling, and, to a lesser extent, also with experiments in growth chambers and in the molecular biology laboratory. As a doctoral student, you will participate in a customized course program that supports your scientific and academic development and strengthens your teaching skills. Qualification Requirements Eligible for doctoral level education is someone who has completed a degree at the advanced level in biology with specialization in evolutionary biology, population genetics/genomics, bioinformatics or a related field. Merits Previous experience with population genomic modeling (e.g., SLiM), analysis of structural variants from long-read data, and population genomic analyses (WGS) are advantageous—these techniques will be needed in the project. Education or previous participation in research on sex ratios, evolution of sex chromosomes, structural variation, selfish genetic elements, meiotic drive or related topics is an advantage. At least a smaller part of the doctoral project will include molecular laboratory work and experiments with plants (willow species). Work Duties Research on fundamental models and methods in machine learning and their applications in medicine. We will continue our work on extracting knowledge from large-scale ECG datasets and possibly related data. Postdoctoral Researcher in Machine Learning

At the Department of Systems and Control, we develop both theory and concrete tools for designing systems that learn, reason, and act in the real world based on a seamless combination of data, mathematical models, and algorithms. Our research integrates expertise from machine learning, optimization, control theory, and applied mathematics, spanning diverse application areas such as medicine, energy systems, biomedical systems, neuroscience, and security. The department maintains a broad network of long-standing international collaborators worldwide, including University of Cambridge, University of Oxford, Imperial College London, University of Sydney, University of Newcastle, and Aalto University. Responsibilities This project focuses on developing, analyzing, and applying new methods in reinforcement learning and model predictive control (MPC), both stochastic and deterministic formulations. The emphasis will be on developing methods for robust reinforcement learning and/or MPC formulations. We are particularly interested in environments where the cost or reward function is non-ergodic. In these situations, expected costs/rewards do not capture the behavior of individual rollouts, requiring new designs. We will develop and analyze generally applicable algorithms and models together with our collaborators. The postdoctoral researcher will be jointly supervised by Assistant Professor Dominik Baumann (Aalto University) and, regarding MPC aspects, we will collaborate with Assistant Professor Johannes Köhler at Imperial College London. At the office for the Medicine and Pharmacy subject area, we provide support and services to students, management, researchers, teachers, technical and administrative staff, and others working in the Medicine and Pharmacy subject area. Responsibilities The fundamental problem we want to solve is to understand how cells in a brain tumor choose to change character — and how we can use that knowledge to actively direct them toward more treatment-sensitive states. We call this state steering. Unlike conventional cancer therapy, which aims to kill tumor cells with broad-acting therapies, state steering aims to reprogram them. Through reprogramming, a range of effects are achieved, such as reduced invasion, increased sensitivity to radiation, or senescence. You will work with two main types of data collected as part of the strategic research center CNS×3: large-scale intervention experiments, where we systematically map how genetic and pharmacological perturbations affect tumor cell plasticity, and image-based tracking data, where individual tumor cells are monitored in real time as they migrate through brain tissue. The goal is to build AI models that combine these data sources and can predict how a given treatment affects tumor behavior and outcomes. Existing tools such as hidden Markov models (HMM), which are used to analyze individual cell movements in image data, are special cases of this framework. The new contribution, rewire-seq, is a more general and data-scalable version that combines large-scale intervention experiments with image-based cell tracking to provide a coherent picture of tumor dynamics. A key component of the project is cyclic experimentation: the model's predictions directly guide the choice of the next experiment, and results are fed back into the model — a process that makes the research progressively more precise. You will work closely with experimental colleagues in a team-based environment and together transform biological questions into computational solutions with clinical relevance. Qualification Requirements Eligible for education at the research level is a person who has - completed a degree at advanced level in computational biology, bioinformatics, machine learning, applied mathematics, biophysics, molecular biology, or similar, or - completed at least 240 credits, of which at least 60 credits at advanced level including an independent project of at least 15 credits, or - acquired in essence equivalent knowledge in some other way. Job Responsibilities The position is part of a larger project focused on understanding how weather affects radar wave propagation over the Baltic Sea and its coastal zones. The studies involve processing existing data and collecting new measurement data in the coastal zone to understand the impact, particularly from atmospheric gradients of moisture and temperature, on radar wave propagation with a main focus on so-called ducts. The data generated experimentally will be used for pharmacokinetic-pharmacodynamic modeling as a translational tool to characterize the relationship between exposure to cytostatic drugs in plasma and in CIPN-relevant tissues as well as biomarkers in serum. The study encompasses several microtubule-inhibiting drugs as well as antibody-drug conjugates (ADCs).
