2 Doctoral Researchers in Biogas Processes and Process Microbiology

Department of Molecular Sciences Doctoral Research Field: Biology Description of Doctoral Research Projects: We are seeking two doctoral researchers in the field of biogas production, with a focus on process. The biogas process represents a valuable tool today for achieving several different societal benefits and environmental goals. Through a biogas process, it is possible to treat various waste, close nutrient cycles, and produce renewable energy and nutrient-rich fertilizer. The biogas process also represents an important tool for preparedness and self-sufficiency. The process is driven by a complex microbiological process that needs to be in balance for efficient and stable biogas production. At the Department of Molecular Sciences, research is ongoing regarding operation and optimization of the process and within process microbiology, often interconnected. The focus of the doctoral projects is as follows, with some possibility for independent direction. Biogas production from agricultural substrates with focus on operational optimization. There is currently rapid development of biogas within agriculture and there is a need for knowledge building. As a doctoral researcher in this project, you will operate various biogas processes in the laboratory with the goal of optimizing the processes, both regarding gas production and biofertilizer quality. The processes will be analyzed with chemical and microbiological analyses, with the possibility for modeling. Process Microbiology. In this project, the focus is on the microbiology in various types of biogas processes and how microorganism activity is affected by different operating conditions and is linked to the process function and stability. The work includes molecular biological methods and bioinformatics to analyze microbial communities in both laboratory-scale and full-scale biogas processes. The goal is to identify microorganisms and microbial markers that can be linked to specific operating conditions and used to predict process disturbances. Eligibility: Master's degree with focus on biology/microbiology/biotechnology/molecular biotechnology/bioinformatics or similar. Very good knowledge of English, both spoken and written (equivalent to a passing grade in English B/6 from a Swedish secondary school). Doctoral Student in Computational Image Analysis

Project Description Immunotherapy has become a life-saving option for patients with advanced cancer. However, only a minority of patients develop a sustained response. Many researchers are working to better understand the complexity of anti-cancer immunity and develop diagnostic methods that accurately predict treatment benefit and enable personalized cancer treatment planning. Modern AI-based methods are essential to advance this research frontier. This project is an important part of our broader initiative to develop and apply innovative, interpretable data-driven analysis methods to significantly increase our understanding of how immune cell interactions affect the cancer microenvironment. We will apply these analysis methods to high-information multimodal microscopy data and develop techniques to integrate correlated structural and molecular analysis in three-dimensional tissue space. This integration will enable improved prediction of disease progression and response to specific treatments. Duties The doctoral student will primarily focus on their own research training. Other work at the department, including teaching and administrative duties, may be included within the scope of employment (max 20%). Two PhD Positions in Biogas Process Development and Microbiology

Through anaerobic digestion, a wide range of organic waste streams and residues can be treated while simultaneously closing nutrient cycles and producing renewable energy and nutrient-rich biofertilizers. The biogas process is driven by complex microbial communities that must remain balanced to ensure efficient and stable biogas production. At the Department of Molecular Sciences, research is conducted both on process operation and optimization and on process microbiology, often in close integration. The PhD projects will focus on the following areas, with some opportunity for the successful candidates to influence the detailed project design. Biogas production from agricultural feedstocks – Process optimisation. Biogas production in the agricultural sector is currently expanding rapidly, creating a strong need for new knowledge and technological development. PhD Student in Agrarian History

Department of Urban and Rural Development Doctoral Subject: Agrarian History Description of the PhD Project: A key question in historical research is how people in pre-industrial societies gained access to food. During the early modern period, the majority of all food in Europe consisted of grain, transformed into bread, beer, and porridge. This was the most important human energy source, and the vast majority of Europe's population therefore worked to produce, transport, and process grain. The courses include agrarian history courses at SLU, but there is also the opportunity to take courses at other institutions. PhD Student in Multimodal Machine Learning for Energy Storage Materials

Project Description The development of tomorrow's energy storage materials relies on a fundamental understanding of how their chemical composition and structure change during operation in applications. No single method can capture the complete picture. Instead, researchers must rely on multiple complementary techniques, each providing an incomplete and indirect view of the same underlying process and which are traditionally interpreted manually and separately. Multimodal machine learning offers a principled alternative: integrating heterogeneous data streams from both experiments and simulations into a unified, physically grounded model. The project focuses on developing such a framework and applying it specifically to electrode/electrolyte interfaces in batteries, where surface-sensitive X-ray scattering techniques (X-ray reflectometry, GISAXS, and GIWAXS) and electrochemical quartz crystal microbalance with dissipation monitoring (EQCM-D) are combined in operando experiments. The core of the methodology is data assimilation, where the interface's underlying properties (mass, volume, density, porosity, and morphology) are treated as a latent state evolving in time, with each measurement technique contributing a noisy and incomplete observation through its own forward model. The work encompasses sequential Bayesian inference, deep state-space models, and uncertainty-aware representations trained on both experimental data and simulations, such as phase-field simulations of metal nucleation and growth coupled to lattice-Boltzmann modeling of the quartz crystal's acoustic response. Machine learning-accelerated surrogate models make these simulations sufficiently fast to function as transition and observation operators in the inference engine. Finally, the learned latent space is analyzed to extract physical meaning, and the models' generative capability is leveraged to translate data between techniques. The goal is an interpretable and uncertainty-quantified model of how interfaces form and grow, deepening understanding of metal deposition and surface passivation in Li-, Zn-, and Cu-based systems, and transferable to other materials and analytical techniques. The PhD student's task is to develop and implement this framework in close collaboration between chemistry and computer science at Uppsala University and together with our German partners. This involves building and validating inference and simulation pipelines, actively participating in planning and conducting operando experiments – including measurement campaigns at the synchrotron facility PETRA III (DESY, Hamburg) – and developing deep expertise in probabilistic machine learning, data assimilation, scientific computing, and analysis of electrochemical interfaces. The PhD student's focus is research. Some teaching responsibility may be assigned but will not exceed 20% of total working time. The PhD student will also take graduate courses closely connected to the project's research themes. The restoration challenge is complex, as many areas are affected by widescale pressures acting in concert with local impacts. To tackle this challenge, we need to understand how to combine ecological understanding with societal interactions at both local and larger spatial scales. Department of Plant Production Ecology Doctoral Field: Biology with specialization in Ecology. Description of the PhD Project: Crop production faces increasingly significant challenges due to multiple interacting stress factors, including drought, heat, limited nutrient availability, weeds, pests, and diseases. Genetic diversity in crops can strengthen resilience under such conditions, but how this resilience is expressed depends heavily on environment, cultivation techniques, and management. Cultivation methods using cover crops or undersown intercropping can contribute to sustainability by providing valuable ecosystem services such as regulation of weeds, pests, and diseases, nitrogen fixation, and preservation of soil health and fertility. However, there is still limited knowledge about how genetic diversity in crops and cover crops or undersown intercropping interact to reduce the effects of multiple stress factors, which represents an important knowledge gap that this project aims to fill. The project will investigate how different cultivation methods affect the resilience of main crops, particularly wheat and peas, against multiple stress factors. You will study how different cultivation methods affect the response of various varieties or genotypes under varying growing conditions, with particular focus on the interaction between variety/genotype, environment, and cultivation method. The goal is to increase understanding of how cultivation methods affect different crop genotypes' resilience to multiple stress factors and to identify promising combinations of varieties/genotypes and cultivation methods that can contribute to stable yields and good productivity under low-input growing conditions. Field experiments will be conducted comparing different cultivation methods. Field measurements will include crop development, phenology, yield, and quality characteristics, as well as documentation of a broad spectrum of abiotic and biotic stress factors such as drought, heat stress, nutrient deficiency, and occurrence of weeds, pests, and plant diseases. Surveys of biological diversity, microbiome analyses, and environmental observations will provide additional evidence for assessing the effects of different cultivation methods and for evaluating crop performance. Crop genetic diversity can strengthen resilience under these conditions, but the expression of resilience depends strongly on the environment and on how crops are managed. The restoration challenge is complex, as many areas are affected by large-scale pressures that interact with local effects. To meet this challenge, we need to understand how ecological knowledge can be combined with societal processes, both at local and larger spatial scales. The doctoral position is part of a project that will support effective strategic planning for marine coastal restoration by developing key performance indicators (KPIs) to assess and evaluate the effectiveness of coastal restoration measures based on ecological, social, and economic sustainability aspects. The project group is interdisciplinary and includes researchers in ecology, sociology, and national economics. The project's results will form the basis for restoration measures at both local and national levels. Human Exposure to Emerging Environmental Contaminants via High-Resolution MS

Department of Water and Environment Doctoral Study Subject: Environmental Analysis with specialization in Environmental Chemistry Description of the Doctoral Project: This doctoral project aims to develop an analytically robust strategy to identify, measure, and interpret emerging environmental contaminants (contaminants of emerging concern, CECs) relevant to human exposure via water. The project will use existing information from pan-European monitoring campaigns stored in the NORMAN database on chemical occurrences to identify substances that may be present in water resources and contribute to human exposure. Based on this knowledge, the doctoral student will develop and validate analytical methods for selected emerging contaminants and apply these to water-related samples collected at the national or international level. The results will be interpreted using hazard, exposure, and risk indicators to support the prioritization of substances for future monitoring. Additionally, suspect screening and non-target screening will be used to identify new substances that can contribute to early warning systems for emerging chemical risks. The project provides access to advanced instrumentation and training in data analysis, scientific communication, and international research collaboration. Duties: We are seeking a doctoral student who wants to contribute to increased knowledge of emerging environmental contaminants in water-related exposure pathways for humans, with a particular focus on analytical method development and high-resolution mass spectrometry. To achieve this goal, you will develop and apply analytical workflows for determining selected emerging contaminants in water-related samples collected at the national or international level. The selection of substances will be based on existing knowledge and available monitoring data. Advanced Screening & Prioritization of Emerging Contaminants in Food Chains

Description of the doctoral project This doctoral project aims to improve the understanding of contaminants of emerging concern in food chains by using bioaccumulation and trophic transfer as a strategy for chemical prioritization. Advanced Screening of Emerging Environmental Contaminants in Food Chains

Department of Water and Environment Doctoral Program: Environmental Analysis with focus on Environmental Chemistry Description of the Doctoral Project: This doctoral project aims to increase understanding of emerging environmental contaminants (CECs) in food chains by using bioaccumulation and trophic transfer as strategies for chemical prioritization. The project will investigate how contaminants are transported from the environment to organisms and further through food chains, and how these processes can be used to identify substances relevant to ecosystems and One Health. The project will focus on one or several selected food chain systems depending on sample availability, collaborations, and scientific relevance. The project includes: i) selection of relevant food chain systems, biological matrices, and emerging environmental contaminants based on occurrence data, chemical properties, bioaccumulation potential, and available samples; ii) application of targeted analysis, suspect screening, and non-target screening with LC-HRMS to identify known and previously unknown substances in selected biological matrices; iii) evaluation of bioaccumulation, biomagnification, and trophic transfer patterns where appropriate data and samples are available; iv) use of samples from environmental sample banks, where available, to investigate temporal trends and enable retrospective screening; and v) linking of measured chemical patterns to potential environmental sources. You will work in an international and interdisciplinary research team. The project provides access to advanced instrumentation and training in data analysis, scientific communication, and international research collaboration. Main Responsibilities: We are seeking a doctoral student who wants to contribute to increased knowledge about emerging environmental contaminants in food chains, with particular focus on bioaccumulation, trophic transfer, and advanced chemical screening. To achieve this goal, you will develop and apply analytical workflows for detection and identification of both known and previously unknown substances in complex biological matrices. The work includes, among other things, sample preparation, extraction, and development of purification strategies for biological samples. The project will also include semiquantitative analysis of identified substances as well as evaluation of bioaccumulation, biomagnification, and trophic transfer patterns in selected food chain systems. When appropriate samples are available, material from environmental sample banks can be used to investigate temporal trends and conduct retrospective screening. Work tasks also include preparation of biological and environmental samples, extraction and analysis of target substances and unknown compounds, processing of large HRMS datasets, data analysis, statistical evaluation, interpretation of chemical patterns in relation to environmental sources, collaboration with national and international partners, and authoring of scientific articles in English. Qualifications Required: Basic eligibility is held by those who have completed a degree at an advanced level, completed course requirements of at least 240 credits, of which at least 60 credits at an advanced level, or who in another way within or outside the country have acquired essentially equivalent knowledge (Swedish Higher Education Ordinance, ch. 7 § 39). Special eligibility for admission to doctoral studies in Environmental Analysis with focus on Environmental Chemistry is held by those with knowledge in aquatic ecology, aquatic biogeochemistry, statistics, or ecotoxicology. The undergraduate education should include an independent project. Additionally, you are required to have knowledge of English equivalent to a passing grade in English B/6 from Swedish upper secondary school. Your Background: Applicants should have a master's degree in analytical chemistry, environmental chemistry, chemistry, ecotoxicology, environmental science, food science, or equivalent. Specialization in chemical analysis of organic contaminants and experience with LC-MS, LC-HRMS, GC-MS, or other advanced mass spectrometric techniques is meritorious. Assessing human exposure to emerging contaminants using high-resolution MS

Department of Aquatic Sciences and Assessment Third-cycle subject area Environmental assessment, specialising in environmental chemistry Description of the doctoral project This doctoral project aims to develop an analytically robust strategy to identify, measure and interpret contaminants of emerging concern relevant for water-related human exposure. The project will use existing information from pan-European monitoring campaigns stored in the NORMAN chemical occurrence database to identify substances that may occur in water resources and contribute to human exposure. Based on this evidence, the doctoral student will develop and validate analytical methodologies for selected emerging substances and apply them to water-related samples collected at national or international level. The results will be interpreted using hazard, exposure and risk indicators to support the prioritisation of substances for future monitoring. In addition, suspect and non-target screening will be applied to reveal novel compounds that may contribute to early-warning systems for emerging chemical risks. The project includes i) selecting contaminants of emerging concern re-using European monitoring data and their chemical properties; ii) developing and validating an LC-HRMS-based target method for emerging substances; iii) applying the method to water-related samples (drinking water, precipitation); iv) comparing LC-HRMS with LC-MS/MS for selected compounds to assess sensitivity, linearity, precision and suitability for monitoring; and v) interpreting the results in relation to human exposure You will work in an international, interdisciplinary team. The project provides access to advanced instrumentation and training in data analysis, scientific communication, and collaborative research. About the position We are seeking a PhD student who will advance the understanding of contaminants of emerging concern in water-related pathways of human exposure, with a particular focus on analytical method development and high-resolution mass spectrometry. To achieve this aim, you will develop and apply analytical workflows for the determination of selected emerging substances in water-related samples collected at national or international level. The selection of substances will be guided by existing information. Central to the project is the use of liquid chromatography coupled with high-resolution mass spectrometry (LC-HRMS) for sensitive and reliable chemical analysis. Analysis of polar substances may require the use of specialised LC columns. The project may also include comparison with LC-MS/MS for selected compounds to assess sensitivity, linearity, precision and suitability for monitoring. Selected samples may be processed using effect-directed analysis (EDA) to link chemical presence with biological effects. The duties also include sample preparation, extraction and analysis of contaminants, processing of HRMS datasets, quality assurance, data analysis, visualisation and interpretation of results using hazard, exposure and risk indicators, collaboration with national and international partners, and scientific manuscript writing in English. Requirements To meet the general entry requirements you must have been awarded a second-cycle (Master's) qualification, satisfied the requirements for courses comprising at least 240 credits of which at least 60 credits were awarded in the second-cycle, or acquired substantially equivalent knowledge in some other way in Sweden or abroad (Higher Education Ordinance 1993:100, Chapter 7, Section 39). Specific entry requirements for the third-cycle courses and study programme in environmental assessment, specialising in environmental chemistry. PhD Student in Chemistry with a Focus on Organic Chemistry

The Department of Chemistry within Life Sciences conducts research and education in analytical chemistry, biochemistry, and organic chemistry. Project Description The Streuff group is internationally recognized for developing innovative synthesis methods, particularly in the field of early transition metal catalysis. The project focuses on investigating and developing single-electron transfer reactions with low-valent titanium catalysis and related reagents/catalysts. Additional projects in areas such as new bond cleavage and defunctionalization reactions, clarification of reaction mechanisms in catalysis, and total synthesis are also available and can be discussed at a later stage. Duties The primary responsibility of a doctoral student is to pursue doctoral studies, which includes both participation in research projects and doctoral coursework.
